Welcome to our lab!
Our main research goals are to develop mass-spectrometry-based methods and apply them in collaborations to understand proteins, their solvent accessibility, aggregation, interfaces, affinities of binding, and their folding. This area of research is often termed “structural proteomics”. The meaning of structure is illustrated in the figure below. Atomic resolution structure is obtained by X-ray crystallography, Cryo-EM and NMR, whereas structural proteomics provides solvent acccessible surface areas and changes in stucture owing to ligand binding, mutation, or changes in media. Low resolution approaches (e.g., dynamic light scattering , CD, IR) also yield structural information but little site-specific information.
We emphasize three general problems: (1) amyloid protein aggregation (e.g., Aβ in Alzheimer’s disease), (2) membrane protein conformational changes accompanying interactions with drugs, for example, and (3) viral proteins and their interactions with other proteins and RNA (e.g., Covid, Ebola infections). Additionally, we are extending our methods to understand structural changes in mRNA, motivated by the new mRNA vaccines.

Here, we show that trafficking of eVP24 into the nucleus by KPNA5 requires simultaneous binding of cargo. We also describe the conformational dynamics of KPNA5 and interactions with eVP24 and cargo nuclear localization sequences (NLS) using biophysical approaches. These results provide a biophysical basis for how Ebola virus VP24 protein gains access to the nucleus during Ebola virus infection. Read more

Understanding the dynamics of Aβ aggregation is critical for elucidating Alzheimer’s disease (AD) progression. This study reports, for the first time, a stable, specific, and slow chemical footprinting approach (Glycine ethyl ester footprinting) to characterizing Aβ1–42 aggregation, offering new insights into Aβ1–42 polymerization dynamics and enhancing our understanding of its role in AD pathology. This study provided the molecular basis for the interaction between human respiratory syncytial virus (hRSV) nonstructural 1 protein (NS1) and the activator interaction domain (ACID) of MED25. The X-ray crystal structure of the complex revealed that NS1 straddles and binds two faces of MED25 ACID. This interaction is distinct from previously known viral activators. Read more

This study developed Kingfisher, an open-source, user-friendly, web-based solution that facilitates downstream analysis using well-established statistics and provides advanced high-resolution representations of the HDX results. Kingfisher is able to read data directly as exported from common software packages and usually takes less than a minute to run the analysis, without the need to download the raw code or install any software. Here, IC-FPOMP (in-cell fast photochemical oxidation of MPs) is introduced, a method enabling in situ footprinting of IMPs within live cells. Leveraging a laser and a 96-well plate platform, high-throughput and rapid footprinting of IMPs are achieved. IC-FPOMP of two human IMPs (human glucose transporter-hGLUT1 and human gamma-glutamyl carboxylase-hGGCX) are successful, providing footprinting of both the transmembrane and extramembrane regions. This study determined cryo-electron microscopy structures of human VKGC in unbound form, with KH2 and four haemostatic and non-haemostatic proteins possessing propeptides and glutamate-rich domains in different carboxylation states. VKGC recognizes substrate proteins through knob-and-hole interactions with propeptides, thereby bringing tethered glutamate-containing segments for processive carboxylation within a large chamber that provides steric control.
